How long should I wait to start trying to conceive after taking acne medications? How can I be certain that the drugs is gone from my system to prevent any harm to the fetus?

Roaccutane (isotretinoin) and similar medicines can definitely cause severe birth defects. They must not be taken in pregnancy, and you should wait at least a month after stopping the drug before stopping contraception. The other commonly used drugs-tetracycline antibiotics such as doxycline, should also not be used in pregnancy though data on its adverse effects (staining teeth and affecting bone growth) is pretty sparse.
